Set up an auto-enter calculation (on the auto-enter tab NOT Validation) that strips out the commas. Something like:
Filter ( Self ; "abcdefghijklmnopqrstuvwxyz." & Upper ( "abcdefghijklmnopqrstuvwxyz" ) & 9876543210 )
You'll have figure out if other characters like &, #, $ need to be included.
You'll need to select the option that enables auto-enter options during import
Use Replace Field Contents with a similar calculation immediately after the import records action. This can be scripted.
An auto-enter calculation with calc:
Substitute ( Self ; "," ; "" )

Off Topic but ... recently, I've noticed that a carriage return on any of my keyboards takes me to the beginning of the post rather than starting a new paragraph. No kidding.

Can the Self calc be modified to handle more than one unwanted character?
You can use square brackets such as
Substitute ( Self ; ["," ; "" ] ; ["." ; ""] )
to remove both periods and commas. This syntax is documented in FileMaker Help.
