Page 29 of the FileMaker Pro 12 Instant Web Publishing Guide states:
“Pop-up menus and pop-up lists display as HTML pop-up menus. Web users can’t edit value lists by using an Edit item, or enter values that aren’t in a value list by using an Other item.”

As a potential workaround generate the value list dynamically from a field in a table and direct the web user to a form or list of the values to edit the values in that field.
You might also add a text field for "other" values to your table and place it on your layout for values not selected from the value list.
An auto enter calculation on your check box field such as:
If ( IsEmpty ( FilterValues ( Self ; other ) ) ; List ( Self ; Other ) ; self )
Where "other" is the newly added field, can then append any value entered in "other" to the field by clicking a check box.
Phil - your answer may be better, but I'm too much of a beginner to be able to figure out how to use it :)
After adding the field and naming it "Other", open Manage Database Fields and find the field definition for your check box field.
Double Click it.
This opens the Field Options dialog for that field. Click the Auto-enter tab.
Click the calculation check box and copy/paste the above expression into the specify calculation dialog. If you do not name your added field "other", use the name you did choose to use in place of "other" in this expression.
Finally, clear the "do not replace existing values..." check box.
