It isn't clear from your issue report if you are having an issue with FileMaker Pro or FileMaker Server. I'll try my best to answer your question for both.
How do you know Bonjour is not working? Are you receiving an error message or other indication?
FileMaker Server 10 is certified to run with Bonjour version 1.0.5. Later versions of Bonjour have not been officially tested at this time. However, something may have happened to your install of Bonjour and therefore it might need to be re-installed. There have not been any reported issues with security updates conflicting with Bonjour installations but it is not out of the realm of possibility.
For FileMaker Pro 10 clients, Bonjour can be re-installed at any time from the FileMaker Pro installation media. See this knowledge base article for additional information.
You are right, i am actually not sure if Bonjour is working or not. The event log for this issue is:
"The description for Event ID ( 1 ) in Source ( Bonjour Service ) cannot be found. The local computer may not have the necessary registry information or message DLL files to display messages from a remote computer. You may be able to use the /AUXSOURCE= flag to retrieve this description; see Help and Support for details. The following information is part of the event: mDNSResponder started"
Because of this, we were not able to re-start the FileMaker server service. From the user side, they got error message like "can not find the host or data". What we have done was to rollback all the patches, and then server service came back to work.
we are using FileMaker server 10 and Bonjour 220.127.116.11
