Bit more info that might be of use. It's not just the realigntment options, its all options in manage relationships that have a drop-down. This happens on one of my files but not the other. This particular graph has over 500 table occurrences, comment boxes etc.
Just in case this helps.
I am not having any issues such as those you describe.
The file I tested with has around 350 TO's where, Just to be sure, I selected every element on the page and the menus still worked as normal. Tested on Mac OSX 10.6.2, 10.5.8 and Windows 7
Perhaps there is an issue over a certain amount of TO's ???
Fortunately I don't see that, but I'm on 10.6.2 with pre-release FMPA

This was just reported by another user (not from the forum). The user had Custom Menu Set 1 selected, and after going to the Relationship Graph from either Browse, Find or Preview Modes, selecting TWO tables, the menu items under Arrange tools were grayed out and unavailable. If the user either disabled custom menus, or accessed the Relationship Graph from Layout Mode, the problem did not occur.
This only occurs on Mac OS (Leopard and Snow Leopard).
Our Development and Software Quality Assurance (Testing) departments are aware of this issue, and I have attached your post to this issue.
Awesome, thanks TSGal, that definitely makes sense because my file exhibiting the problem does have a custom menu applied to it at the time I went into the relatioship graph - and the other file did not. I'm happy it's not just me - tho this is very annoying in in the interim, A workaround I have found is to make sure you go into layout mode before entering the relationship graph so that the menu revers to layout mode standard one...
Thats probably why I never noticed it... been doing a lot of work in layout mode at the moment...
I just tried in from browse mode and got the same behaviour.
I experienced the same issue. Reverting to the standard menu bar (turning off the custom menu bar) fixes it.
