Looks like an update is needed to the documentation. This was possible in FileMaker 11, but not newer versions...

Currently, you cannot change the default font for an existing file. If you change the Preferences to Helvetica, then the next file you create, the layout will default to Helvetica.
I have sent your post to the Documentation manager so this can be made clearer in a future release of our Help.
As the old computer aphorism goes, any bug can be converted into a feature by documenting it.
But even if we could make this change in an existing file, as we could with 11 and prior, which exactly should be the consequences ?
Since the themes appeared in v12, as far i know, the default font has no influence, except when using the classic theme.
Or am i missing something here ?
