To my knowledge, this has always been that way.
Be aware that with Script OR Layouts, you're also able to create items with same names.
Though you have to be cautious anyway!

Generally speaking, FileMaker actively prevents you from creating objects with the same name (on the same layout). It does this by automatically renaming duplicated objects, and also by showing an error dialog if you attempt to assign a name which is already in use to a layout object.
Edit note: I didn't notice that this bug report was marked Closed. It remains marked as "Closed" as of 6/23/15 until/unless I am shown that this can still occur in v14.
This has been previously reported and acknowledged as a bug--though I can now update the report to include v14.

Although the issue existed in FileMaker Pro 13, I am unable to replicate the issue in FileMaker Pro 14. This is what I did:
1. On a layout, I added a portal, and I named the portal "Portal".
2. In the portal row, I added some fields, but I also created a Popover. I labeled the Popover button "Popover Button", and I labeled the Popover "Popover". I then added a rectangle to the Popover, and I named it "Rectangle".
3. I copied the portal to the clipboard and pasted it to another place on the layout. The new portal was named "Portal 2", the new Popover button and Popover was labeled "Popover Button 2" and "Popover 2" respectively, and the rectangle was labeled "Rectangle 2".
4. I option-dragged the portal to another place on the layout. The new portal was named "Portal Copy", the new Popover button and Popover was labeled "Popover Button Copy" and "Popover Copy" respectively, and the rectangle was labeled "Rectangle Copy".
Let me know what I'm doing differently than you so I can replicate the issue in FileMaker Pro 14.
I was using windows, not mac, but I can't replicate this either. I took the invoices starter solution, opened up the Select popover for selecting a company--which contains both a slide control and a portal as well as buttons and gave object names to various objects all the way inside the portal (that was inside a slide control inside a popoover....) I then tried different duplication methods, but I kept getting new objects names with "copy#" appended to the original name.
