Have you tried killind the Java cache?
Yes, just tried, also unchecked the little tick which said keep temp files on the computer.
Any other ideas, dont want to go through another frustrating 7 hours of reinstalling the system again which I might have to do :(
I wonder if there is something in the Windows updates that is causing this issue?

Is FileMaker Server 10 running? That is, can you launch FileMaker Pro from another machine, select "Open Remote" and see the hosted files? If so, then FileMaker Server is running.
Assuming FileMaker Server is running, from that same external machine (not the server), try launching Admin Console (http://<IP Address of server>:16000). Are you able to get Admin Console running?
Any other information you can provide about the system may be helpful.
