Does this behavior occur in a new admin user? Have you uninstalled and reinstalled the program yet?
If not, the suggestion would be to uninstall the program by first backing up any database files, and then trashing the entire FileMaker Pro 12 Advanced folder. Afterwards, reinstall the application, and test turning on Instant Web Publishing.
If Instant Web Publishing works after the reinstall, the next step would be to update once again to FileMaker Pro 12v2. The updater is found in KB 11051 located here:

Need some help here. I followed the instructions to delete the application and now there's no way for me to reinstall the software. Here's why: I upgraded from FMPAv11. I do not have the installer DMG anymore. I made the mistake of presuming that the trial FMPv12 can be converted to a licensed copy of FMPAv12, which is not the case. So now there's no way for me to get back FMPv12. I just bought this Retina MBP so I do not have Time Machine set up yet. Who do I contact to get a download link of FMPAv12?
FWIW, the trial version of FMPv12 works as expected with IWP turned on. Now if I can only get back my FMPA12... :(
