To the best of my knowledge, Filemaker only supports the use of TrueType fonts. I suspect that what you see is due to a font substitution that takes place for that reason.
That is a good question. It seems that FMP is supporting OpenType Font but on Mac OS X only. The restrictions specifically mention Windows platform :

Since we seem to have two complete opposite reports, I need a little more information to narrow this down.
What particular fonts or font characters are outputting different characters when using "Save as PDF" and can you confirm using "Print to PDF" is not affected?

My post below was describing an issue where printing with FMP v12 and priors seems abnormal on Mac OS X 10.8 and priors with an entire category of fonts.
When this specific issue occurs, the Save as PDF FileMaker command provides a workaround.
But, is that meaning Save as PDF command have no issue ? Sure not...
I remember a case where i even called FMI technical support and submitted this test file :
I created this test database to display pages and pages of unicode chars with various standard fonts, like Arial.
When using the Open PDF button on the top of the layout, you will note that numerous chars are not properly replicated with the Save as PDF command, even the Preview Mode and Print command are both able to display/print them correctly.
This old experience i have made is more close to Peter's issue than my recent post.
The font we are using is Bourgeois. The results seem inconsistent. Some characters display correctly but print and save using alternate characters. Others display using alternate characters but print correctly. The letter "T" seems particularly problematic. It is our main corporate display font so important to us for report headings etc.
Since the results are inconsistent have you tried to rebuild your font cache in OS X?
