If you look up the Save As PDF script step in FileMaker help, the compatibility chart shows that this step is not compatible with runtime solutions. This is apparently due to FileMaker choosing not to license the needed technology from Adobe for runtime solutions.
You do have a work around possible: A PDF "printer" utility can be installed along with your runtime solution on a customer's machine. Your script can use that printer to "print" to a PDF. If you also install a plug in such as MyFMButler, you can also script the printing process--perhaps, (haven't tried this) to the point of being able to generate PDF's without pausing for user input to name the PDF File.

This is expected behavior, described on page 31 of Advanced Features Guide :
- Runtime applications do not include the ability to Save/Send Records as Adobe PDF files.
