Seems that Your are in the Finder, not in the 'Admin console' - can You switch apps (cmd-tab)?
I know what you mean. But the Admin Console Login program seems not to be active at all. see this screenshot
When I use (cmd-tab) the admin console login is not shown. It is like the program is not really there.
- Java. FMS12 might need an older Java version (as FMS13..). There are documents available for downgrading, google 'FileMaker Server java'
- incompatibility between FMS12 and Yosemite?
My Filemaker hosting has the same config as me and they have no problem opening the Admin Console Login correctly. Maybe the error.
I don't think it is the Yosemite as I have had it for several months and no problem.
The problem first started when I updated Java 8 Update 40 yesterday. But since I know of my hosting that works, the problem must come from some other place.

Currently, Java 8 is not supported with FileMaker Server 12/13. See Knowledge Base Article #13465 for more information:
that KB says ">" Java 7 u75. Are you saying that the KB is wrong and 8 (which is >7) isn't supported and won't work?

The ">" in the Knowledge Base article is to show the version of Java that was certified with the different products; not as a "greater than" symbol. I can see the confusion, so the article has now changed to display "-->".
To answer your question, Java 8 was not certified with FileMaker Server, which means there are some issues that did not occur under Java 7.
