"sudo launchctl stop com.filemaker.fms"
The above command will stop all FileMaker Server 13 processes, including the Web Server.
After all the process are stopped use "sudo launchctl start com.filemaker.fms" in Terminal to restart all the processes.

I apologize because I made a typographical error in my original reply that was later corrected.
The correct syntax for Terminal follows:
sudo launchctl stop com.filemaker.fms
Try the following steps:
1. Close the FileMaker Server 13 Admin Console
2. Open Activity Monitor.app
3. View > All Processes
4. Search in the filter (top right) for "fm"
Note: At this point, the window should look similar to the screenshot below.
5. Open Terminal.app
6. Run the following command: sudo launchctl stop com.filemaker.fms
All the FileMaker Server 13 processes will stop, including those for the Web Server, and the Activity Monitor window should now show no processes in the filtered list.

i installed the update and restarted the machine. Now it works as expected.
