- can You run the basic admin-stuff from the terminal (cli, command line interface) using the fmsadmin-commands?
- can You run the admin-console from a client?
(not all processes are possible from the cli)
- I suggest to define a maintenance-window for doing admin tasks. We got the same problems here, but we can manage it to have an hour at some day for doing maintenance. For the java downgrade (etc), a restart is IMHO needed..

To uninstall Java 8 for Mac OS X:
The recommended version of Java for FileMaker Server 13.0v5 is Java 7 update 75 which can be found here:
Afterwards, the recommendation is to leave the Java security level at high, but add http://localhost:16000 in as an exception.

Finally, after several tests on a backup machine, I found the solution:
On the backup machine, I reinstall everything to be sure to have a clean OS (Re initialise the HD + new OSX (Yosemite) + reinstall FMS v220.127.116.110).
If I install Java 7 update 75 or Java 8, the PDF does not appear for the end users.
With Java 7 update 71 it works. I applied this on the server and it works find too. :¬))
I know it's not the latest security update for Java, but this server in running in intranet only (no web with FMS) so it's should not be a major problem.
Are You using Acrobat or Preview for viewing the pdf's?
