Try the following:
On Windows: go to Control Panel > Administrative Tools > Services. Then stop the FileMaker Server service.
On Mac: open Terminal. Type the following and press enter. fmsadmin stop server
Then try running the updater.
I am trying to install the FM Server 14.V3 update, but I keep getting "This update cannot be installed while FM Server is still running. Please Stop FileMaker Server and try again". I stopped the server via the web console, rebooted the machine, stopped it again, and still get this. Any ideas? Thanks
Can't tell if you are running on a Windows or OS X machine. In both cases make sure you shut down the Database Server and the Web Publishing Engine from within the FileMaker Server Admin Console (or command line.)
If you are on Windows, you need to stop the FileMaker Server service from the Windows Services Console. Note, this is separate from the FileMaker Server Admin Console and is part of Windows itself.
The FileMaker Server release notes have all the step needed to properly upgrade FileMaker Server.
Try going into the Activity Monitor on OS X (found in the Utilities folder) and "quitting" anything FileMaker Server related that you see in there.

That did it! There were several "fmserver" files running - stuff like "helper" this and that. I quit everything that had an "fm" in front of it and then ran the updater and that fixed the problem. Thanks!
FM Server is not supported under OS El Capitan. You may experience problems.
Yesterday I tried to do it but the installer got stuck and never finished the update.
I'm doing on a brand new Mac Mini, 16 GB RAM, fusion drive 2 TB, 3 GHz i7 processor, with Yosemite.
