What are the contents of the file? If it's just text content, then there's no reason you can't script a custom extension on the end of your filename when exported. I regularly set .csv as the extension of a .mer file to get a CSV with a header row.
As for exporting to the FTP. There are plugins that support FTP (FTPeek, FTPitPro), or if you're using a mac, you can applescript it easily:

As for the FTP I was actually looking at the (FTPeek) plugin, I've already downloaded the demo and I'm making test. Then I guest the next step after I got that figured out, would be to set a Server Side Script to automate it everynight.

All you need to do is calculate a path with a custom name in a variable, like:
Set Variable [ $path ; "file:" & get(desktoppath) & "myFile.someExtension" ]
then specify the export to $path in the export location dialog.
