I have a similar situation. I was having issues with my computer. I saved a copy of the Bento app and made a back up of the database. I ended getting a new iMac and copied the app back but it's showing as a trial version. I also bought my most recent copy from the Apple App Store. Can I get some assistance. I would really like to continue using as long as possible.
I had a similar situation: Bento asked for my Apple ID and the password I had used when buying the application from the Apple store - which was several password changes ago. But then I discovered that my present ID and password worked!
Try it. Let me know what happens. I might have another solution, which I got from a kind person via the Apple Discussions forum.

Hi Michael I appreciate the suggestion but unfortunately Bento is not asking me for my Apple ID and password. It's asking me for a license key. What was the suggestion you got from the Apple Discussion Forums?

I am having the same issue. Bento 4 working perfectly but recently had to reformat my HD and reinstall operating system and use my HD backup to copy files over to the new HD.
I am still running Mavericks!
I have a valid serial from the last update from Bento 3 to Bento 4. For some reason Bento is asking for the serial again but will not accept a user name.
I am worried that if I use the 'trial' option to get into the database then I will not be able to reopen again after say a month or two.
