As a temporary thing, just for kicks I ported my FMWebSite to 90 as well as 80 where it kept failing (404 error). That seems to be working but I'm sure it's not correct.
Can anyone help me to figure out what is blocking port 80?

As for figuring out what is on port 80 and potentially causing conflict,
Windows (run CMD as administrator):
netstat -aon | more
Returns a list of all ports in use and the corresponding PID. You can search for PID in the processes tab of the windows task manager.
sudo lsof -i | grep LISTEN
One last question - I hope. If I take port 90 out of the bindings for IIS. Do I need to run the deploy assistant again? I removed it from IIS and restarted and it's still working. Hopefully, I can put this to rest for now.
I am still having an issue with the WPE crashing with some of our code. We had to re-install starting with 13.v01 and I understand that is a known bug. We've had nothing but trouble trying to update from there. That's another story. The updater breaks when trying to uninstall ARR 2.5 and install ARR 3.0. I don't know why. If I manually install it - won't like.

The deployment assistant usually overwrites the IIS preferences, so if you're manually editing your IIS config then I would actually avoid it, unless you're looking to start over.
If you are looking to start over. I'd start with the most recent full version of the v13 FMS installer. Starting at 13.0v1 and trying to update is counter-productive if you are installing from scratch. You should be able to contact filemaker support to get a download link for the latest full installer.
There's also some update procedures to follow from FileMaker once you get to the 13.0v9 update:
