I'm not seeing that this is a known issue and don't currently have OS X 10.11.4 for testing but you might try the following:
-Run the script to save a PDF in a New File.
-Try removing Acrobat DC so that Preview is the default for PDFs:
-Trash the Application
-Trash Adobe plugins from /Library/Internet Plug-ins/
-Relaunch FileMaker Pro

Happened this afternoon here - but I had to do some work on a FM11 solution, under 10.10.x
one time, couldn't reproduce it
With OS X 10.11.3 and FM Pro 14.0.5 I have experienced numerous crashes while importing and saving a PDF in a container. It does not happen consistently and re-opening FMP and trying the process again eventually produces success. Annoying.
I'm running 13.5 (Advanced version) and it doesn't crash as much as those in the company just running 13.5 Pro.
This may be a result of FileMaker Pro 13's incompatibility with Mac OS X 10.11 as well. System Requirements for FileMaker Pro 13 and FileMaker Pro 13 Advanced | FileMaker
You might try this with the Trial of FileMaker Pro 14?
