My first suspect would be auto-entries. How long does it take if you do the same import, but with "perform auto-entry..." unchecked?
Firstly, let me say I'm a novice so I may be misunderstanding your method
I regularly export from one or two tables to a csv or tab and then import to another table on FM Server using PSOS and it runs a thousand records in a few seconds. Is this the same method you are using?
I am using auto entry to create unique ID's too so that doesn't slow it down.
I use Windows 2008 R2, 8Gb of Ram, two cores.
I'll check and try it both ways.

The total number of records in your table and the total number of indexed fields in that table can also make a difference. A lot of records (say several million) means very large indexes and adding even one record could require updating several such large indexes.
