This never occurred to me - Mac OS 10.11 AND 10.12 beta, FMPA 15 AND FMPA 14.

Yes, I do have an "on last window close" script when closing this file, to close other linked files that were open but hidden. This didn't cause FileMaker to not quit in previous versions.

I have not experienced this with FileMaker Pro 15 on Mac OS X 10.10 or 10.11.
-Does this issue occur without the "on last window close" script?
-Does the issue occur when closing a New File?

Interesting; Is it working ? AFAIK, if an external file was opened (hidden between "()" or not), then a Close File step will never close the external file. You should have #13 error "File or object is in use". And the external file will close automatically after the main file (which store the references) is closed itself, in other words, if i understood your case, just after the OnLastWindowsClose script is successfully performed. Afterwards, FileMaker Pro should quit.
So to go back to your initial post and as a conclusion :
Do the the external files also have OnLastWindowClose script trigger installed ?
If true, is there a chance one of these script can call a End of Script [False] step in some situation ?
