you can override the delete command with custom menus and scripting to do what you want when a record is deleted
what are you doing in the script to INSERT or UPDATE the SQL records?
There is a way to DELETE a SQL record, too.
if you don't want to delete the SQL record right away (assuming that you want to delete the SQL record), you can add a "DeleteMe" flag to your SQL table. Then your hourly process can utilize that.
This is based on using Kris' suggestion of diverting the Delete command to a script, which requires FM Advanced Custom Menus.

Unfortunately, there is no on record deletion trigger in FIleMaker Pro.
How do we identify any deleted records in the FM table for our synching of the FM and SQL table?
The easiest way is to one-to-one match the records between the FileMaker table and the SQL table. Any records in SQL which do not have a match in FileMaker will be the records you need to remove. I assume that the records in the SQL table are not coming from different sources.
If you use ESS, you can create a relationship between two tables based on the record ids and run search in SQL table layout for the records with no match in FIleMaker.
If you use SQL, yoo would need to SELECT with WHERE using "<>" instead of "="
