This is currently the expected behavior of the notification and the update process. You might make a suggestion for this to change in the Product Ideas Space.

I have to concur with Stefan on this. It's often not clear to a user just which files are open at any given time.
Stefan, post back here when you post that Idea so that others can find it and vote it up.
FileMaker Pro Advanced crashes on several machines when selecting Check for updates... in the Help-menu.
What version of FileMaker Pro Advanced are you using when this occurs? Do you have any plug-ins enabled or a custom menu active?
What operating system are the machines where the crash occurs? If any of the machines are Mac OS X, please post the crash report up to, and including, the crashed thread.
The crash report would be useful.

You find the file in ~/Library/Logs/DiagnosticReports/ in your home folder on Mac.
And a full crash report will tell what plugins are installed.
To be more specific, when I select Check for updates, a dialogue box comes up saying an internal error (an exception) has occured. I can either continue (default) or crash.
There is also a button for more information. Pressing that gives:

The computer is running macOS 10.12, and FMPA is 18.104.22.168.
In FileMaker Pro Preferences, under the General tab, do you have "Notify me when an update is available" checked?
In addition to FileMaker Pro 15.0.1, do you have an older version of FileMaker Pro installed? If so, which version?
Do you have any plug-ins installed/enabled? If so, temporarily remove them and try again.
Try removing the com.filemaker.client.pro12.plist file in the "[User account] -> Library -> Preferences" folder.

Notify me was not checked. Checked it, quit and restarted. Nothing happens.
No older versions, but FileMaker Pro 15.0.1 (not Advanced) is also installed. This updated fine.
BUT, two plug-ins were installed (Reactor and BaseElements) were installed and removing them made updating possible. (Removing the plist-file made no difference).
So I guess case solved.

I think that I have to write issue reports for this. The new behavior doesn't fit the needs of a company IT, it might fit for hime users
There are quite a few threads concerning this - and I'm afraid that 'this is the new behavior' means that there is no issue... so, feature requests, as mentioned by TSPigeon. Have to make clear, that I do _not_ agree
Here, it is an issue.
A note to my post above. The plugins were in ~/Library/Application Support/FileMaker/Extensions and so were also available to my other installation, and did apparently not interfere with upgrading there.
A question to Markus Schneider: how do you normally get the users updated?
My users are in seven offices in five countries. Getting them to select "Check for updates" or just click Install now (if it auto-checks) is way easier (assuming the updating actually works) than getting them to download an updater, quit FileMaker, run updater etc.
