will I be able to install Exiftool on the server?
No. Except for plugins you are not supposed to install any 3rd party stuff on the server since the instance can and will be refreshed with updates; you will lose anything except FM files, plugins and FMS configs that you put on there.
I had a horrible feeling that might be the case. I guess FileMaker Cloud is not for me then!
I suppose you could run exiftool on another AWS instance in the same VPC though? That way it wouldn't get blown away when your instance was refreshed. Perhaps not cost effective in this case but in general I assume this is the way we are meant to use "helper" tools with FMCloud.
You could set up your own AWS EC2 cloud instance and install FileMaker server on that if you want. It takes more set-up time of course but you get full freedom with the server.
