move the files to the server host location.
Open the files in the server admin console.
everything should just work... unless you have Require full access privileges to use references to this file. set in any of the files.. then you will have to set that up
The files/databases are separated and referenced to each other. Place them all on the same FileMaker Server (different folders, if you wish, but unnecessary).
It the references are relative.
then uploading to the FMServer, will make them able to find each other.

If you're using the separation model to do updates to the system, watch out for FileMaker Server removing any externally stored container files if you use the admin console remove file option (less likely within the UI file admittedly).
We are constantly adding new features by doing work on development versions and then adding the new UI to the existing data files on the live system, but only ever close the files, drag (and store) the old UI file out of the hosting folder and dragging the new one in and reopen.
This is easy with a Windows FM Server, but you do have to set permissions if doing so on a Mac FM Server.
