Importing: Synchronising with an old export file

I have 2 versions of Runtime Files. One has tables related as:

1. Old: P < C < R.

2. New: P < C < R and P < PE < C.

All parent < child relationships use uuID = fk_uuID.

Problem: Because the files exported from the old version don't have reference to the new 'PE' table and a 'PE::fk_uuID is expected in the C table import, the C import get the field order wrong and I get a mess.

1. Is there a way to get around this problem with synchonisation other than inserting uuID's into a specific table?

2. Previous advice mentioned the need to do a new 'import script line' whenever updating an import in order for it to take effect (and this is needed); is there way to keep the previous order and just modify it rather than recreate the whole order again?
