Yes, it's safe. Provided that you wait for confirmation that the pause worked.
server-side scripts, like clients will continue to work until they need data from FMS or need to send data to FMS. Clients will get a coffee cup mouse pointer and their session will be 'suspended'. Same for server-side schedules. Obviously you'd want to do this in-between schedule runs to minimize the impact. If you have huge files and slow disk i/o then this is not a good option.

The only use caseI have heard is for 3rd party backup solutions, or server snapshot, that you want to run directly on the data folder for whatever reason. You could have this running on a schedule that included pausing the databases before running the backup. but I never had the need to implement anything like this yet.
Orlando is correct: you pause the file when you don't want to disconnect the clients but you want to have something else than FM work with the files for a bit. Like a 3rd party backup, VSS-based snapshotting, virtual instance snapshotting,... scheduled Anti-virus scanning if they are not willing to exclude the live files.
FMS's native backup mechanism also pauses the file at the very end of the process and only for a little while, but it does pause.
Another scenario for a pause would be if you need to grab a copy of the solution with recent data and the backup is too old. You can pause the files, leave the clients connected and copy the file(s) over to where you need them.

I'm the paranoid type. I have a schedule on server that I call "Backup Now". I only manually run it when I need it. I then grab file(s) from that folder. But that's me.
