1. Is the PHP site assistant still available and does it work with FM16?
2. Is that possible to integrate SAML while doing PHP site assistant?
None of the Site assistants are available. The last was in FMSA 11, I believe. Perhaps this thread (old) may shed some insight:
Older versions created may or may not work with current PHP as installed (YMMV).
The 'pages' created in the older version, however, can certainly be opened with text editor for revision. But then you are getting more into "CWP" where you have to do more of the work without the assistants.
The PHP Site Assistant has not been available since circa filemaker 12. Also, it generated pretty low quality code that I would hesitate to use in any new PHP server or filemaker project. Every site we've "converted" from something generated out of that old utility has required a complete rewrite to modern standard PHP.
FileMaker 16 offers both the traditional PHP and XML custom web publishing APIs, as well as a trial of the new REST API for interacting with FileMaker. Authentication isn't done via SAML standards, it's request-based in XML/PHP and token based for REST.

You may also want to consider WebDirect if you need highly customized user interfaces based on existing FileMaker layouts.
Wile there is no PHP site assistant, SAML integration is doable and totally independent of how you end up writing your PHP code. While I have integrated SAML workflows and FMS in C# I'm pretty sure that there are SAML libraries for PHP too that will help you get this done.
