Is there any possibilities to change default Web Publish URL from,
192.168.xx.xx/fmi/webd to 192.168.xx.xx/fmi/MyFileMakerServerName
If possible and i changed means will it affect anything?

Yes, you can hack the IIS configurations to customize the /fmi/webd pattern.
HOWEVER, it is not a supported configuration, so I'm not going to get involved with telling you how (look under IIS Manager > Sites > FMDefault > URL rewrite); And also it comes with a big warning label that you could potentially mess up your FileMaker server to the point where you have to uninstall/reinstall FileMaker server to restore functionality.
Instead of my IP address, can i change it to https://MyServerName(domain).com:16000?

For server name part, it looks you are not domain (DNS) administrator then you need to tell him change DNS database. Or, you can edit hosts file in your computer to map your server name to IP address, then only from the computer you can use server name instead of IP address.
But why do you want to use 16000 ? it is used for other purpose then WebDirect can't use it.
