Has anyone any knowledge about how I would go about using FMGo or SDK to interface with a bluetooth enabled animal tag reader (or in fact even reading the tags)?
Have a feeling others are going to ask you for more information about your animal tag reader to gain a better understanding of your situation.
Are these barcode tags that are being scanned by your animal tag reader? Can you explain more about this?
If the tags are barcodes, you may not even need the animal tag reader. You will probably want to leverage the native barcode scanner that FileMaker provides to scan your "tags" right inside of FM GO. You would use the "Insert From Device" script step and select the "Barcode" type. You can learn more about that here.
The SDK is used to build a standalone iOS app from the custom FileMaker app. You can read more about that here.

If you would use the FileMaker iOS SDK, we could add plugin functions to work with Bluetooth devices.
This may include Bluetooth LE functions to detect devices and query values.
You are correct I should have been clearer. These are not barcodes as the tag reader uses proximity technology (similar to the latest credit card readers) to get information from a chip in the eartag. This information can then be downloaded through a bluetooth interface to the PC. I am investigating cutting the PC out and using the bluetooth link from the tag reader to capture the information it has accumulated into my iPhone.
I am happy to use the SDK and a plugin but I'm just ignorant on what to use and even what questions to ask. There are at least 2 major livestock tag readers out there but I don't yet have knowledge of how proprietary their bluetooth interface is. Since it has to talk to a PC I feel I should be able intercede with it but don't yet know how. I assume that although the iPhone has the technology to interface with a card reader wirelessly (a near field technology?) it cannot interface with chips such as you put underneath a dogs skin - or can it? Sorry but my ignorance is showing here!

We already support UHF RFID and HF RFID (NFC) reading on iOS in our recently released Gonector plug-in.
UHF RFID is currently supported via qIDmini RFID scanner.
HF (NFC) is supported for read & write by Linea Pro and Infinea scanners.
Reading NFC tags formatted as NDEF are supported even without any additional hardware on iPhone 7 or later.
LF RFID (125-150 kHz) is currently supported via Phidgets and our Phidgets Plug-In on Mac and Windows only, but we are working on iOS version of the plug-in already.
There are also some RFID scanners able to work as HID device (simulating keyboard entry), such as IDCHAMP.
Using HID reader is cheaper as you don't need any plug-ins but it is harder to implement without sacrificing user experience and reliability.
From what I have been able to find on the web, animal identification is likely to use LF RFID compliant with the ISO11785 standard.
