export the fieldcontents to disk and import the files into FileMaker.

Yes, FM11 has an activeX interface that you can call from VB.NET or C#. You can launch and quit FM, you can open and close a file and you can run a script. That's pretty much it.
If you are more familiar with java then do look at the ScriptMaster mentioned by Ruben.

do a search for ActiveX in the FM help file and it'll show you the properties and methods. It even has some examples but those are for old-style VB/VBA. But they should be a good pointer to get you started. For the longest time I had a C# example on my website but it's not there anymore. Let me know if you get stuck and I'll dig it up and put it back online.
Note that ActiveX is for interacting with the FMP client. From your description, I would look into making this a server-side process and use an FMS schedule. You could a VBscript or a PowerShell to do the downloading and put the files where FMS itself can do the importing. Have a look at the script sequence schedules for that.
I am using standard Filemaker 11 and don't get any description of using Active X in help section. I would like to start the program from an Icon on the Windows Desktop.
