You would either have to import it into one of the two tables, or a temp table, and then script splitting them out relationally from there.
Basically a temp table would have an auto-enter serial that you would use as the primary ID for the contact, and the foreign ID for the note (so that you can setup a relation for contacts to have many notes).
If you establish a unique (see UUID) serial in excel, then you can import twice to the two separate tables, importing the key to the primary ID of contacts, and foreign ID of notes on import. This would save you scripting, but you would need to use UUIDs or manage your serial number outside of filemaker to force uniqueness.
My database already contains 10,000+ contacts. What's the easiest way to ascribe a unique ID/serial to each of them? Also, how do I create the relationship between Notes and Contact tables?

I would HIGHLY recommend filemaker training if you're making a business critical app. or finding a consultant if you can't do the work yourself.
You can create serial numbers in filemaker by either setting up an auto-enter field that calculates it on import, OR by doing a replace on a number field after import.
