I wonder if anyone has experience or knowledge about if you can connect a SQL Server running on a Windows 2008 to a Filemaker database running on Mac Server?
In theory it should, but often the theory is far from practice.

Yes, you can, in practice as well as in theory.
1) Make sure the relevant port (usually 3306) is open in the Windows Server's firewall.
2) Install the Actual Technologies Open Source drivers on the Mac (I don't have the URL handy, but Google is your friend, and there are links from FileMaker.com's ESS (External Sql Sources) pages will have more details).
3) Set up the server as a Data Source on the Mac.
Once you've done that, you can add tables or views from the MySQL database in your FileMaker database using File->Manage->External Data Sources…
