Are both files in the exact same folder on the FM server? If not, you have to add a second file reference that explicitly specifies the file path to the other file. In other words, in FilenameA, it is not sufficient to just have a regular file reference for FilenameB like:

I am not happy about this constraint, because I keep the files in separated folders, the names of which change to inidicate build versioning. Now I am forced to place all related files in one folder. Again, that folder will change names to reflect versioning, but now that versioning will not be file specific. I am not happy about this. But thank you so much.

I don't know whether moving the FM12 is an option for this project but if it is, it might help your situation. A FMS11 server script seemed to run as though it was a 'host' of a database whereas in FM12 they seem to run as a network guest. For example, in FM12 you need to have the network access privilege turned on for the account you are running the server script with. I think that this also means that the file paths do not need the folders - the fact that it is hosted on the same server is enough. In addition, FM12 server scripts can now access FM files on other FileMaker 12 servers which FMS11 server scripts could not do.

I do not intend to move anybody to FileMaker 12 until I am very confident that the new apllication is stable enough for my standards. I have very good experience with FileMaker 11, and I am a late adopter of new technology. Thanks for the feedback, as that will come in useful when the time is right.
