Best Practices to install new Code Updates

You have your application installed and functioning. You are asked to make changes to the existing module(s) and/or you are asked to add additional capabilities to this installation which may require changing many modules and scripts. It takes several days to make the changes, test and show customer the new modules. The file structures do not change. You copy the existing modules to a development platform, make the necessary changes and you are now ready to implement the new changes. I assume you will rename existing folder, create a new folder with the same name and copy the new modules to this folder. Is the only way to impliment to get all of the existing records in these new modules is to export your data from the existing modules and import it into the new module(s)?
