Same thing happens on Windows Servers.
You can change the "default" page to redirect to the custom page, but if you cancel authentication or you get a timeout you get returned to the FMS default page.
Before WebDirect I was able to replace the FMS default page but I've not been able to locate the source ... I guess its now generated on the fly.
I posted on the same issue in the "Using Web Technologies" section of the forum.
Having the same issue on the Mac. Based on the quoted section of the WebDirect doc, it appears that it's not working as it should. A few users on both platforms having the same issue. Hope this is just a bug and not the way it will be with this page...

Trying to figure out how to solve it...
I need to put shibboleth authentication at the front of a web direct site and was hoping to do it via putting a custom home page at the front. Are there any updates on why the custom homepage is not working and is anyone else in this post trying to put shib (or silimar) at the front door?

Then i found a "iwp_home.html" file that contained only the body part of the entire HTML document, but it was enough for what i wanted: Redirect to another site on load.
A little tricky because i haved only the "body" part to work with, but i wrote in it this :
top.location.href = "my_new_url";
and it works!!!
Hope this can help you all. And hope the "/Library/FileMaker Server/HTTPServer/htdocs" directory bug (on the mac) can be solved soon in a v2 or something.

What is the bug you are referring to?
At least for some of us, even if we do follow this instruction in the webdirect guide :
"6. (Optional) You can replace the default Database Homepage that web users see when they log out of a session or when the session times out.
Place your custom home page named fmwebd_home.html in the following location on the machine that is running the Web Publishing Engine:
• Windows: [drive]:\Program Files\FileMaker\FileMaker Server\HTTPServer\Conf
• OS X: /Library/FileMaker Server/HTTPServer/htdocs"
for customizing the database home page, it doesn't work. I just call it a bug, and i don't know if the windows version of fmserver behave the same way...
Windows version is also broken.
Or the documentation is wrong and the custom home page is supposed to be called something else.
I modified the "iwp_home.html" file identified earlier with this content;
top.location.href = "../";
then modified the "documented" custom home page appropriately and set it as the IIS default document.
I see. IWP would honour the custom home page when a user logged in/out but it wouldn’t when the session timed out.
I cannot have it to work either!
Having same problem with an unrecognized custom "fmwebd_home.html" in the /Library/FileMaker Server/HTTPServer/htdocs as well with Filemaker Server 13.0.1 on a Mac Mini running OS 10.9.1.
I was able to use a similar solution now that Krespo had pointed out where the relevant "iwp_home.html" file was located. Note that changes to the "iwp_home.css" file required a server restart to become active; I just restarted the server hardware.Thank you very much.
I've been working on this with our regional SE and now have the following information:
1) The help is wrong (plain and simple). FileMaker server never tries to load the sample fmwebd_home.html file - this is simply an example file of what you can do for a custom home page.
2) To control the page that is loaded when the user log's out or their session times out, you specify this as part of the initial URL that loads the page.
the 'homeurl' can be any valid url. eg. http://myserveraddress/fmi/webd?homeurl=http://www.apple.com/#mydatabase
