Funny, Ive had exacty the same problem with the same configuration today. Reinstalled FMS serveral times, removed Java, C++ and Bonjour as per a similar article concerning FMS 12. Even removed the IIS role. My next thought was to remove the inepub folder as well as removing/adding IIS Role. But I think it will be back to 12 for me tonight.
I was finally able to get past that error message but was never able to get my existing php working with Server 13. So I'm back to 12. Disappointing.

After twleve hours I also ended up reverting back the FMS12. Back up and running no problems.
In order to reduce other peoples brain damage here are a couple of articles I followed with no luck.
(Not applicable to 13 but I gave it a go just in case)
Second last comment looked good but all modules mentioned where installed. It would be nice to know versions of these in the instance that it is a update to one of these modules that is causing the issue.
Firewall off had no effect.
I even reinstated IIS back to default setting as per FMS Getting Started Guide.
I had the same error while i was re-installing FM 12 Server advanced. After spending some time, I realised FM 12 uninstall removes roles setup by IIS.
FM 12 Advanced required Application Development role to be enabled. Since FM 12 installation was not enabling this role automatically I had to enable all the roles under Application Development on my Web server in Windows 2008 R2 before installing the Worker.
I am not sure if this is applicable for FM 13. But let me know if this helps?

Not sure this is the answer (with me anyway).
I reinstalled IIS following the FMS13 Get Started Guide (around page68 if my memory serves me well).
FMS12 installed without a htich once I gave up on FMS13.
