For the installers, I would just contact FileMaker Inc. I believe you could also download the trial and enter your license key.
Also, we want to backup the *full* configuration, not just use the Export Schedules and Groups option. Anyone know how we can grab the configuration files?
Those won't do you any good. You can just plop them in, they are bound to the install through the deployment wizard.
You could potentially take a Windows VSS snapshot and restore it to the VM. Make sure that FMS is shut down before you do the snapshot through.

The last time I needed to reinstall any FM product which had an Installer with a custom license key, I contacted our FM Sales Rep, and they got the latest version onto a custom-download page that worked with our license key the same day -- no need to run multiple updaters.
Call their customer support number. They will help you. It's easiest if you registered. They can easily pull up the info, and email you a download link. Last time I called, it was a 10 - 15 call and I had the link within the hour.
See the release notes for FMS v5, there is a section on it specifically for Yosemite that has a link to the updated trail installer.
Also, I had an issue getting web services up and running again when updating from mavericks. The solution was to uninstall FMS, manually remove the filemaker folder in Library (keeping the databases) and reinstalling then. Once the installer recreated the directory and everything in it, you can put your database files back in place and everything should be up and running then.
