Will FileMaker Go support the Apple Watch natively (not via. php, or Web Direct)?
If you mean in time for the release of the watch, then I highly doubt it.
Since WatchKit (the package to develop apps for the watch) is an entirely new package, and works best when pairing with other devices (EG iPhone, iPad), it's not something that's immediately suited for FileMaker use straight out of the gate.
FileMaker has usually stuck to a roadmap that's a few years planned out already, so I would not expect to see anything in the watch department for at least one or two versions.
From a plausibility perspective, a watchkit app to read out CWP data would be really easy to do.
And of course, all the above is speculation. No official info has been released from FMI regarding watch integration, and they're usually pretty tight lipped about improvements in upcoming releases as well.

Just watch the "Getting started with WatchKit" video on WatchKit - Apple Developer.
From this, I guess that every transaction would have to pass through iPhone or iPad (even if it's Web content generated by CWP).
FMS <--> FM Go Server (= FM Go enhanced with WatchKit extension and FM WatchKit) --> (<--> ?) FM Watch
Now imagine daisy-chained syncing between the three applications. And from an UI point of view, the limitations that would have to be imposed on FM Go solutions.
I start to wonder why the next FM release seem to be delayed compared to last years schedules.
The gap between 12 & 13 was 4/2012 – 12/2013, so I wouldn’t say that we’re delayed for any new updates.
