When specifying the options for the Send Mail script step the Specify File dialog allows for the selection of multiple files however only the first valid file in the list is actually attached to the email and the rest are ignored.
By design, the Send Mail script step in FileMaker Pro can only send one file attachment per script step.
If multiple file attachments are desired then it is recommended that you either specify a Send Mail script step for each attachment or compress all the file attachments into one file and specify the compressed file within the Specify File dialog.
There are plugins that allow many extra email features in Filemaker.

If FileMaker is generating the PDF's you want to append to the first PDF, you can use Save as PDF with the append option to create a single PDF file to attach to a single email.
And yes, you can nest if steps inside of if steps, should that be necessary.
You also have an Else IF step that can simplify such a logic structure in your scripts.
