Do you want to change the actual folder/file hierarchy on your shared drive or just come up with a better "directory" for accessing those files and folders?

Actually I am not certain of the answer. At first glance, I think both.
My client is a large government agency, and this directory is a container full of all work done to support an extensive website that serves as a clearinghouse for environmental regulatory updates and public project forms and templates. When I was assigned this project (which of course was for an entirely different objective lol) it was clear that the directory was not designed for efficiency and work flow, and it was impossible to navigate and search. It serves several purposes as a repository for different divisions such as IT, Technical Editing, and Archiving. It was put together ad-hoc over the last four years and is quite a mess with version (out of) control being one of the biggest problems.
It needs to be reorganized and it needs to become efficiently accessiible.
FileMaker can take your Excel Spreadsheet of folder/file links and make them easier to work with in terms of being able to organize the links into categories etc. But I wouldn't use it to re-arrange the actual folder/file structure on your shared drive without adding a plug in for working with files and folders.

There are several. What you are describing does not sound like it will be a simple project to create and pull off with FileMaker.
You can web search FileMaker plug-ins and look for those that offer file and folder manipulation capabilities.
A "smaller scale" version of your project would be to leave the files and folders unmodified but to use FileMaker to find and open files by using the database systems ability to search and sort data. You could, for example, set up a "catalog" of your files where you can search for files using categories, keyword tags and by searching for text contained in the file name. And this can be set up so that a button click opens the file once you have found the record for it in your database.
