You need a unique id for customers-a primary key. But you are going to need a foreign key on the donors table to link the 2 tables together.
You can add a primary key and use Relace Field Contents to auto popular a primary key, but you still have to link the tables

I honestly do not know how they were linked in Bento (and the migration tool does not work), none of the the fields are consistent, i.e. we have some lacking phone number, name, address and so on. The only consistent information is the record number of the contact, is there a way to use the record number as the primary key? So Filemaker looks at the imported bento database and creates a field for the primary key as the record number for our 3500 contacts?
Any help on this is greatly appreciated.

You can send your file to FMI to let them convert it for you. See this link : Does Bento Migration Tool work with Filemaker Pro 14? click on TSGAL user name then you will see a link to send her a message and ask her where to send your file.
You can add a field defined to auto-enter a serial number and use replace field contents with the serial number option to create a unique identifier in the table. But that will be of limited use if you want to link existing records in your table to the imported Bento data automatically.
A FileMaker record number, by the way, only shows the record's current position in the found set. If you sort the records differently or perform a different find, the record numbers change.
