You don't. Recover should never be ran on a good file. Its purpose is to make the file usable to retrieve the data only so it can be exported and imported into a clean, new Master (which I hope you keep at each step of your design).
Sometimes it is recommended to run Recover on a COPY of a file just to see if it reports damage but many times, and it has been proved, a file is severely damaged but Recover shows no problems. Yours indicates problems. The file should not be used.
I am sorry to provide the bad news.
This could be a known bug in the Recover process. I'd open the original file and check those layouts for groups of objects, ungroup them and try the recover again. with the objects ungrouped it may recover cleanly. If so, there is nothing wrong with your original file.

This is one of many acknowledged bugs that can be found in the Known Bug List here in the Report an Issue section of the forum.
It can also be downloaded as a database file from: http://www.4shared.com/file/8orL8apk/FMP_Bugs.html
Thanks, Phil. I was aware of that bug but had forgotten. After all, that bug was over two years ago and it still is not fixed. I must sign off or I will say something I will regret.
